I plan to travel from salzburg to innsbruck
Can I use bayern ticket from salzburg to Kufstein and Einfach ticket from kufstein to innbruck?

It will take you a VERY long time to travel with local transport. In general, this is doable. You could also travel via Zell am See only with the Einfach-Raus-Ticket. Mind that it all takes longer and that regional trains are not as comfortable as long-distance trains as they are usually made for distances of not more than 1 hour.

You did not state the number of travelers. Just be conscious of the fact that a minimum of 2 persons is required for the Einfach-Raus-Ticket. Moreover, you should not forget that two passes, like in this case, don%26#39;t have to be decsively cheaper than a regular ticket. Assuming 2 travelers, we can determine the costs for each option:
ERT+BayernTicket ~57€
Regular ticket ~60€

We are the group of 3 persons.
It could save around 30 Euro but I am not sure if it is the good idea or not.
1) We have to change the train at Roseheim with only 6 minutes
2) It takes 1 hour longer than the direct train
Regional train leave at 19:18 and arrive innsbruck at 22:16
The IC leave at 20:30 and arrive innsbruck at 22:30.
We need to catch the euronight to florence from innsburk at 23:05.

One more thing. I have only 25 minutes at Linz from Cesky krumlov to catch the regional train by Einfach ticket. Shall I buy it before from internet or it had better to buy from machnie at Linz?
If I buy from internet, Can i just print the ticket out from my email?
I am not sure if it is difficult to use the ticket machine.
If I buy from the service counter, is there any special charge like bayern ticket (2 Euro charge)?

Well, a 30€ saving in conjunction with an increased travel time by 60 minutes is probably a good and acceptable deal. If trains arrive on time, six minutes are definitely enough. But I would not risk it and take one train earlier.
If you really have 25 minutes in Linz you can relax. The ticket purchase is quite easy as you can switch the language. The display features an own button for the Einfach-Raus-Ticket. You only have to select the number of travelers (in your case three) and finalise the purchase by pressing the YES, PURCHASE button. The vending machines accept all major credit cards.
If you buy it on the internet you need to print it at home. As far as I know there is no extra charge for purchase of the ERT at a staffed counter. But again, it can easily be bought from vending machines.

I think you plan too much time for all.
The best connection Salzburg-Innsbruck-Florence is
OEC 762, dep. Salzburg at 21:06
Arr. Innsbruck 23:00
CNL 485 Dep. Innsbruck at 23:05 (on the opposite side of the same platform).
Mind that regular rail tickets in Austria are valid for 6 days (oneway, more than 100 km). Cost of 3 adults Linz-Salzburg-Innsbruck is € 111,70.
2x Einfach-Raus-Ticket € 56
1x Bayernticket € 28 (2 € more from the ticket window)
Total € 84.
So the difference between regular tickets that entitle you to travel on fast and more comfortable trains and save much time is only € 9,23 per person.

I just think that I will use ERT for the route
Linz to Hallstatt and Hallstatt to Salzburg.
Is it ok for this ticket type?
Heard that the ERT is not the whole day ticket. Is it valid only one time used? (However, we will use only once a day. Just wanna know the information)
Then We will spend one night in Salzburg.
From Salzburg to Innsbruck, I will consider the IC as well. I may catch the train at 20:30 from Salzburg to arrive Innbruck 22:30. I am not sure about the delay of the train

The Einfach-Raus-Ticket is only valid on local trains (S-Bahn, RSB, R, ER, REX), not on D,IC,EC,ICE,OIC,OEC,railjet,EN.

Usually trains are not delayed and connections most of the time wait. If in your whole journey there is a delay of more than 60 minutes (or 120 minutes with night trains) you%26#39;ll get a refund of 20% and/or taxi ride or night in a hotel for a maximum of € 80 per person.

I am always amazed about the rumors....
The ERT is a day pass whose validity starts either at 9am (weekdays) or is unlimited on weekends and public holidays.
